Certainly I see an Inquisitor in more in the line of finding and eliminating heracy. They would have to be devout to the point of zealocy and would likely see any affront to their god - real or imagined - as just cause for your death.
While I see where you're coming from with the "The guys who point the zealots (pallys) in the direction to slaughter" aspect, I see them as a commander who is willing to get his hands dirty lopping the heads off a few heretics himself. I also see them in the role of "the dirty tricks brigade", as likely to employ daggers in dark alleys as battlefield combat.
They would be good or evil depending on their god, but their tactics would largely be the same.
